ID and coursework help requirements

The TLDR:

All coursework -- you must explain what your current thinking is and what portions you don’t understand. Expect an explanation, not a solution.

For students and lab class unknown ID projects -- A Gram stain and picture of the colony is not enough. For your post to remain up, you must include biochemical testing results as well your current thinking on the ID of the organism. If you do not post your hypothesis and uncertainty, your post will be removed.

For anyone who finds something growing on their hummus/fish tank/grout -- Please include a photo of the organism where you found it. Note as many environmental parameters as you can, such as temperature, humidity, any previous attempts to remove it, etc. If you do include microscope images, make sure to record the magnification.

THE LONG AND RAMBLING EXPLANATION (with some helpful resources) We get a lot of organism ID help requests. Many of us are happy to help and enjoy the process. Unfortunately, many of these requests contain insufficient information and the only correct answer is, "there's no way to tell from what you've provided." Since we get so many of these posts, we have to remove them or they clog up the feed.

The main idea -- it is almost never possible to identify a microbe by visual inspection. For nearly all microbes, identification involves a process of staining and biochemical testing, or identification based on molecular (PCR) or instrument-based (MALDI-TOF) techniques. Colony morphology and Gram staining is not enough. Posts without sufficient information will be removed.

Requests for microbiology lab unknown ID projects -- for unknown projects, we need all the information as well as your current thinking. Even if you provide all of the information that's needed, unless you explain what your working hypothesis and why, we cannot help you.

If you post microscopy, please describe all of the conditions: which stain, what magnification, the medium from which the specimen was sampled (broth or agar, which one), how long the specimen was incubating and at what temperature, and so on. The onus is on you to know what information might be relevant. If you are having a hard time interpreting biochemical tests, please do some legwork on your own to see if you can find clarification from either your lab manual or online resources. If you are still stuck, please explain what you've researched and ask for specific clarification. Some good online resources for this are:

If you have your results narrowed down, you can check up on some common organisms here:

Please feel free to leave comments below if you think we have overlooked something.

Gram staining advice

Post image
8 Upvotes

Hi, I'm a second year biomedical science student and I have a lab assessment coming up which is notoriously difficult.

I don't doubt my skills but the time limit is extremely short.

Gram staining, as well as calculations seems to be the most time consuming for me.

At the moment, this is what I do:

Crystal violet: 30 seconds

Iodine: 30 seconds

Alcohol: 3 x 5 seconds

Saffranin: 30 seconds

I was wondering if the stain would still work if I shortened the staining times? It adds up to about 2 minutes total, which is quite long when the assessment is so tight for time.

I would appreciate any general advice too, the photo is my most recent gram stain (staphaureus).

Identification help!

Hello everyone! I am in a biology lab at school and we swabbed our ears to look at under a microscope. We used a toothpick to scrape off cells on our outer and lower rim of our ear, then swirled the toothpick in methylene blue. I found this cell which I was not able to identify and our instructor was also not able to identify so I was hoping someone on here might be able to just for my own curiosity! This is at 400x magnification

Aerobic vs anaerobic conditions

I have ordered Lactobacillus from ATCC and the website states I need to grow the strain under anaerobic conditions. However, I do not have an anaerobic jar. What should I do? Shall I grow it under aerobic conditions inside the incubator since lactobacillus are facultative anaerobes? Will there be growth?

Chryseobacterium? Humble RN with a question

Hey yall,

I popped open the lid of my body butter (think short squat wide jar with wide mouth so whole surface of contents visible when open) to moisturize my pitiful cloven hands and found some yellow-orange clusters. NO I did not take a picture bc I was in a rush and didn't have my phone on me at the time (😫) BUT to describe: at first I thought "when did I have orange sugar cookie sprinkles on my fingers? Or Cheetos dust??" Because that was what it looked like at first glance. It was on either side of a "scoop" dent in the surface of the white body butter. Upon closer inspection, there were more dense clumps in certain spots and then a few outliers here and there (and in two other locations of surface of body butter). Color was a tangerine-y orange-yellow? No appreciable odor I could detect over the pretty mild scent of product. It is a more natural product with no preservatives in it. I then noticed there was a decent bit of condensation in the flipped-open lid, which I've not noticed before in the couple of years I've been using this product. Recently my hands have gotten especially dry as we've moved in to crud season (ER nurse) so I moved this container to keep it on the kitchen island by the sink to remind myself to moisturize more, but I'm a very tactile-sensitive person and I don't recall ever having put lotion on hands that were not freshly washed or very "clean" (recently washed with soap) at minimum. Google says Chryseobacterium overwhelmingly when I described what I saw in the search bar. I wish my microbiology class weren't so far back in my history... what say you? What do yall think it was?

🛑🛑 Dear friends, could I ask you to cast a FREE vote for this LEGO Ideas project, created by a friend of mine who runs a genomics lab? The project is called "Biomedicine Institute" and can be found on the LEGO Ideas website. It has already received over 6,000 votes, but it needs 10,000 to become an official LEGO set. It's all free, it only takes a few seconds and it can help spread science even through LEGO. Thank you so much to everyone.

Spore ID

Hi! I work in shelter veterinary medicine and need help identifying what species this is. Pt is a 4yo mixed breed dog who presented with hair loss along spine, skin was thickened but smooth. DTM was collected on 10/16. Pictures of microscopic findings are on 10x and 40x. With ringworm we usually (or only ever) see M. Canis, M. Gypseum, or Trichophyton spp, haven’t seen this one before. Leaning towards Trichophyton, if anything. Any help is appreciated, thanks!

EDIT: Thank you for the responses! At this time the patient still is just having the same symptoms as listed above (hair loss, thickened skin, don’t have an update besides that), what potential treatment would be indicated in this situation?

Found in a slide of freshwater diatoms. I’m under the impression it’s just another diatom, but does anybody know anything about it, or its name? (Understandably a low effort question, as there’s too many to name.)

I’ve been fascinated with it since I’ve seen it… I also wonder if it may just be a few that happened to stack on each other?

Any ideas?

Aerobic vs anaerobic conditions

I have ordered Lactobacillus strains from ATCC. It shows the medium which needs to used is Nutrient Agar however usually, we use MRS agar to grow Lactobacillus species. Also, it has been mentioned, grow it in under anaerobic conditions. I don't have anaerobic jar, shall I grow it in the normal incubator at 30 degree Celsius? Also, how to revive the cells, should I grow it in inoculate it on the broth and agar at the same time or first grow in the broth and after confirming the growth, should I inoculate it on the MRS agar?

Help, aerobic and anaerobic conditions

Hii, I have purchased strains from ATCC and it has to be grown in 30 degrees Celsius. One strain needs to be grown under aerobic conditions and another one needs to be grown under anaerobic conditions. I have a static incubator whose temperature is 37 degrees and a shaker incorporated with the incubator where the temperature can be adjusted. So, how am I supposed to grow both the strains? Should I keep both the strains in shaker? I have an anaerobiv jar but can I keep the broth in it? cause, I have seen people using it only for the plates.

Hi, I’m just an ordinary student taking an introductory microbiology class so I’m no expert on the subject. I’m just posting here cause I’m more likely to get an answer to my curiosity.I was just wondering, what the top part of this RODAC plate shows? It doesn’t look like the other bacterial colonies and I had thought it to be fungi or mold but idk and my google search was kind of unsuccessful. My TA didn’t tell me what it was, but she said it looked cool lol

Hill equation for microbial population dynamics - textbook recommendations

Hi, so I am starting some new research into microbial populations, and how they evolve when treated with antibiotics. Specifically at the population size. I am needing to learn more about the hill equation. However most of what I'm finding on youtube is very surface level, and memorization instead of math based. It also focuses mainly on enzyme kinetics rather than this application. Can anyone recommend good textbooks on this, or other sources?

Thank you!

Open Microcosm 0.1.0 is out: a free, open-source microscope simulator of real microbial life

Enable HLS to view with audio, or disable this notification

Hi everyone!

A while ago I shared two posts here about a microscope simulator I was building, and the response honestly blew me away. Thank you so much to everyone who commented, asked questions, corrected my biology and encouraged me to keep going. That feedback shaped a lot of what the project is today.

Open Microcosm 0.1.0 is now public and free

https://github.com/Xooter/Open-Microcosm

Downloads for Windows and Linux are on the Releases page. Just unzip and run, nothing to install.

Where I'd like this to go

I want Open Microcosm to become a genuinely useful tool for the community. Not only something that helps students see what happens under the microscope, but something that in the future can emulate much more complex things.

But that depends on the community collaborating and steering it in the right direction. It's a shared decision, not just the creator's. I truly hope this tool can live up to what people need, and I'd love for you to be part of shaping it: suggest organisms or experiments, check the biology, report bugs, translate, or contribute code or data (no programming needed to add beings, they're plain TOML files).

Thanks again for all the support. I'm really excited to see what we can build together

PD: I promised some of you I'd let you know when it was ready, so here it is: u/ZAZAromyces, u/AdvanceWest2880, u/anonpotat0, u/PracticalShine3365, u/jimbo__o, u/backroom_mushroom, this is for you

Advice needed

Hello everyone so I’m graduating with a bs in microbiology this semester and I’m honestly lost I don’t know what to do in my next step, I’m currently based in Saudi Arabia and here we don’t have much biotc companies nor much research centres, so I have a few quite options
1- go abroad and get a masters degree in molecular biology or something else ( please advise me)
2- go for quality control as in food/ water
3- get into clinical laboratory and get into hospitals
I really love the research field and I enjoy it a lot and I really really want to study abroad and hopefully settle down out there someday so id really appreciate any help on what to pursue and what country do you advise me to study in
