One more dumbass decision made in the Paper Mario series.

An ironic one given that that series also had Toadsworth, one of the few Toads in the entire Mario canon with a distinct identity

wait, why is this Paper Mario's fault?

Nah, I'm not blaming Paper Mario, I'm saying this was one of a few decisions that ruined the series. TTYD had pretty diverse characters and designs (at least in terms of Toads), but later games just have a million generic Toads.

All Toads are connected via the Toadessence

No. A Toad gives birth and is continuously connected to their spawn by an invisible and intangible umbilical chord, allowing for mental information to transfer up and down the lines, back to the original Toad-mother.

when enough toads are excited for a platforming adventure in the same place, they may begin a HALLO!! (sic)
an extermination crew is to be dispatched to end the HALLO!! early to prevent further loss of life and damages

I don't actually think that's a real rule (at least, not for the full series - i think it may have been a guideline for paper mario at one point)
In the main series, i can only really think of Toadette and Toadsworth for Toads with unique names, and even if Toadsworth doesn't really appear anymore Toadette still does
And then Paper Mario famously refused to make any unique members (with a different name and design) of any Mario species for a while, not just Toads - but even Paper Mario released the Thousand Year Door remake recently which is full of them, and even Origami King had Captain T. Ode, where even if his name is basically just Captain Toad, he still has a unique name

There are almost no real rules in Mario. Lore can be directly contradictory to other lore, because the team making the story essentially treat it as being kids playing with their toys.

Toadette is a toads second evolutionary form, their final form is princess toadstool. Not to be confused with princess peach who just closely resembles a princess toadstool and tricked the toads into taking care of her

Princess Toadstool, Jumpman, and King Koopa were given the Romanov treatment when Peach and Bowser came in.

We know this is wrong because of Captain Toad

Captain Toad is from Mario Galaxy in 2007. I believe the infamous "generic toad" curse began in 2012 with Paper Mario Sticker Star and the good Captain only made it out alive by getting grandfathered in. Unlike grandfather Toadsworth who has been M.I.A. since 2013

A more fun interpretation could be that Toads with unique identities are effectively akin to being trans, having broken away from conformity of expression to become their true selves.
Captain Toad and Toadsworth could be considered transmasc, and Toadette transfem. And…I dunno if there are any other special Toads, lol. Mario lore ain’t my specialty.
(although under this interpretation, would that mean Toadsworth was secretly killed in a hate crime, seeing as he hasn’t been seen for a while, as far as I know?)

So most of the Toads have an Undertale ghost thing going on where they're cis non-binary?

There was a specific interview about the development of Paper Mario Sticker Star where this was one of the constraints and it got extrapolated to be a general rule for the RPGs more or less? I don’t have a link to that interview specifically but I can link the YouTube video that brings it up when complaining about Sticker Star.

In that case, can the different fungal colonies that Toads spring forth from produce distinct Toads? Like, does the giant mycelium under Peach's castle produce a Toadette distinct from the one produced by the giant mycelium under Rogueport? Or is it that the Mario world is actually one massive fungal colony and each Toad is actually part of the same super organism?

Well, that would mean that that Toad had individual traits differentiating them to the rest of the species, which isn't allowed. So it is more like being drafted by lotto.
